Long story short, I took a graduate physics class that in no way was required for my major or elective requirements. I did quite poorly in it and as a result it dropped my physics GPA from 3.6 ish to around 3.1 and change. Is this something I can/should exclude when giving my subject GPA, or do I devote space to it in the extra comments section of the application? Thanks for your help.

This doesn't make sense. Doesn't every school ask for transcripts? And the grade will be there anyway. If you're worried, put the words "undergraduate" after your subject GPA. haha woah - I had the same situation too - only that I was batshit lucky that it was in Applied Math rather than Physics (and in my first two years).
