I did quantum computing research for a major software engineering company. Should I get a recommendation from my advisor (who has a PhD and knows me well). I've been told that some programs only like recommendations from professors
Quantum computing is physics-related. I personally don't see an issue with a letter of recommendation from your advisor there. In fact, it would probably look really good. I did an internship at a national lab in computational cosmology, and my undergraduate advisor strongly recommended using my mentor at the lab as one of my letter writers because it would show breadth in my research experience.
